Buy a live animal trap.

Curious squirrels, though, could end up finding the traps, eating the bait, and then drowning.

Check with your local town or city animal control service to see how you have to dispose of any dead chipmunks. Remember to always wear gloves when dealing with dead animals and wash afterwards. Most of the time, they will be infested with mites, fleas, and other just as unpleasant bugs.

Use mousetraps, they also work. Put a generous amount of peanut butter and oatmeal into the trap. While this does kill chipmunks, this method is fast and spares them any pain. Dispose of the carcases according to the rules of your jurisdiction. Make sure to check the mousetraps all through the day. Squirrels could try to eat the bait or even carry it away.
